Addressing Issues with a Mixed Oil-Based and Water-Based Stain

Not sure how you mean. If you mixed then applied, yes, there is going to be problems. If you had one on the house already then applied the other over it, possibly. You can put latex (water) over oil, but not the other way around, though I do not recommend it.
