You should replace the bad pieces. If it is more than 50% than new siding is in order. Filling with expensive resin is only going to prolong the inevitable and be a waste of money.
Paint is not recommended for log homes. It is not a breathable surface to allow moisture to escape. Latex stains will.

I would start by caulking around them with Energy Seal. If the sashes (the part that holds the glass) are broken or worn the windows may need to be replaced.
