As long as you have taken care of any rotten logs. They will continue to rot under the stone if you cover them and cause structural issues later.

Probably a little late for the screw jacks if it is 20+ years old. You will have to remove the windows and re-set them square. They probably didn’t leave enough settling space above them.
You can probably sand them off, but you might have to sand entire wall to blend properly. You definitely want the black off.
Yes you can just cut it off. Sand to tighten grain then stain with appropriate stain to match.
