not hard at all. Cut them out, but you should leave a couple of courses of log above the door for a header (depending on the dia of the logs). You should consult a structural engineer. Most lumber yards have one on staff.

Yes, the paint should be removed, and no, I do not have anyone to recommend. Sorry. You can sand it off if need be with grinders and 36 grit discs.

Cutting the corners would not compromise the integrity of the home, but covering it with Stucco my cause a moisture issue over time if the Stucco gets stress cracks and allows moisture behind and starts to rot logs and/or black mold.

You do not want them to stick out past the overhangs and they should be sanded smooth to tighten grain before staining.
