Sanding is the only way to really get rid of water stains, and even then they may be so deep that you will de-form the log before you get them out.
Christy: You can corn cob blast the old finish off and apply new stain. Do not power wash the logs as this can lead to mold growing under the stain.

Jennifer: I am assuming these walls are interior. Sand them smooth and apply a clear satin finish.
Jackie: Sanding them smooth is your best option. It will beaslow process with the poly on the logs.
