Staining beams in living room: Mess-free methods?

There really shouldn’t be a mess. If you are not good with a paint brush I would recommend hiring a professional. You can wipe stain on with a rag in some situations. Be sure to wear latex gloves to keep it off your hands. Always put a drop cloth below your work area.
