I am building a new home with Cypress logs. Do you recommend an oil based stain, and if so what brand? Also, how can I measure the moisture content of my logs?

A moisture meter is the way to test the moisture content in wood. Granger has them for about $50-$75. If you must have an oil based stain use either Weather Seal or Sikkens. I recommend latex stain like Lifeline from Pema Chink. Most every product for log homes is latex. You will get a better chemical bond between caulk/chink and stain. Call Timeless Wood Care products for more answers and the products that you will need. They may have a moisture meter also if you must have one.
