Oakum/hemp oil rope

I would recommend removing the oakum and installing Grip Strip backer foam before chinking. You can go to Timeless Woodcare Products to purchase all the supplies you need and they can help with getting the correct size foam you need.

log ends appear dark

The log end faces should be ground with a right angle grinder and a 50 grit disc.  That will get you the best results for color.  It may just be that that is the color of the wood.
