Chris: You most likely are going to continue to see mold forming under the stain and eventually have it start pealing. As for the shower stall it would have to be removed and strip the logs behind it and refinish.

In the southern climate I find important to keep shade on the home to help hold the finish on the logs. The sun is very damaging to logs and finish. If the brances are touching the home these should be removed.

Shelly: It may rough the wood up a bit. Also, it may cause some rust to form if you break off any of the wires in to the wood. Sanding would be your best option.
