How to fix or fill in where bore bees and wood pecker had made hole in the logs

Just the bee hole should have a cotton ball stuffed into it and then caulk closed with Energy Seal. If there is a larger area damaged from the woodpeckers then you will need to fill with Wood Epox, sand down and stain to match. Very large areas of damage will require log replacement.
