It could be coming in around the top of window. Try caulking there first. If it still leaks then start looking at the corners. It could be coming in there and running towards the window before it finds a way in. It may need to caulked complete on the exterior.

Make sure to get a good quality window for starters. Every situation is different with window replacement in log homes. Not sure what style logs you have but try to get a contractor that has worked on log homes before.
