Yes, they will continue to rot. It would be best just to get the logs replaced. It will be expensive, but the cost to build a new structure would be far more.
I would recommend completely caulking the exterior. Most log home manufactures say that they do not need to be chinked or caulked, but you will save yourself thousands in repair costs if you get it caulked early in the homes life. Almost 100% of them will need it eventually.
