Any color would look fine. If you want a stark look use Perma Chink #212 Light Gray. If you want it to blend in use the #223 Brown. It is your preference.

The modern ”Grip Strip” would be better, but you can go over the oakum.

It might. Do a test spot. It may also make drip marks on the caulk that will not come out.
Poor flashing around a chimney, poor labor installing roof, lack of Ice & Water Shield under singles in areas that need it. ??? Hard to say. You should have a roofer look at it, and not the one that installed it.
