My recommendation would be to use Perma Chink with yellow masking tape as a backer, but if you want to use mortar then you shoud use expanded metal as backer. Why mortar?

Try using the rope or backer rod and fill with wood putty.

Spend the money up front and apply latex chink. The old mortar chinking will allow water in to rot the logs. Those must be some big Junipers! Never heard of that before.
Any timethere is rot you should get it replaced. You can never completely stop the rot with boratesand impel rods.

I would not recommend it. I have seen it used before and did not hold up to the movement of the logs.
Chinking over the mortar will be fine. It is the least expensive way to do it.
