If there isn’t a finish on the logs you could spray a good heavy coat of Shell Guard borate treatment before wraping. This will help slow any rot, but will not stop it. If it is very rotten, you may want to take care of it before covering.

All of the settling takes place the first 3-5 years and should have been address then. I’m not sure anything will move at this point.You could have a structural engineer come in and give his opinion.
