I would recommend doing one whole side at a time instead of lower then upper. You can brush most stains.

Depends on how well they were protected. Inspect for rot and discard the bad or questionable ones, then apply a good coat of Shell Guard to the ones you use.

Even if you cover it the rot needs to be addressed before covering it or it could become a structural issue in time. You may want to consider staining it with a solid color. a lot less maintenance, but it should be caulked or chinked first.
