Deck stains are formulated to put up with a flat surface versus a wall. Not a big fan of any oil based stain, but if I had to choose I would go with the Sikkens.

Sanding it all off will be the best, but no guarantee that you will be able to remove water marks. Sometimes if they are old they will be too deep to sand out without deforming the wood.

You should be able to use a palm sander and remove the flaking areas to apply some fresh stain and then clear coat the entire building. Depends on how extensive it is. It may be more cost and time effective to start over.

Hard to say without having seen them, but it could have been water that penetrated deeper into the wood fiber in some areas.
