Larry: Water stains in wood are very difficult to remove. If the leak hasnt been there for long you may be able to sand them out. Old, deep-water stains are almost impossible to remove.

Troy: You should first sand the logs to rough up the surface to allow the paint to stick. I would recommend that you use a primer first; either latex or oil based, and then apply your latex paint.
