You could try applying a little light stain, but I would experiment very carefully. Normally the whole wall has to be sanded to blend these spots in.

Sounds like the chinking on the exterior is cracked or broke loose from the logs or there is a check allowing the water to get down behind the chink and leak inside.

Probably nothing to worry about, but if you are really worried I would recommend having a structural engineer look at them.
