The mortar will dry and pull away from the log leaving a small crack for water to get in. Spend the money now for good latex chinking like Perma Chink to avoid large repair bills later for rotten logs.

If you do fill the checks you need to be religious about inspecting them a couple of times a year to make sure they are still sealed. The fly problem could very well be from the open checks.
