Repair the chinking will help, but you will probably see the cob for a long time.
As always, I do not recommend filling the checks unless they are allowing wind, water or bugs to get inside. Anything that you fill needs to be inspected a couple of time a year for failure and repair. Yes, I would fill the receded knots.

Cut along top and bottom edge with a utility knife and pull out. You will probably have to sand these edges to remove the rest of the Log Jamb from the logs.
